Up until X-Men: The Last Stand, I had never heard of Mutant's classed as 1-5. Could it be that the 'powers that be' that made the movie, didn't know the actual classification, so they invented one? Which I think is kind of funny, because the 'powers that be' invented the class to begin with. ;D

To my knowledge (Ten years of collecting and reading comics), Mutants are classed by the amount of damage they can cause and what/how much their powers can effect:

 Class 
Description
Example
Beta
Mostly look funny. Doesn't have special powers. If this Mutant possess powers, they are very limited. Morlock's Callisto, Calliban, Scaleface and etc...
Alpha
Can destroy a small city. Their powers can kill on a limited basis. X-Men's Gambit, Bishop, Rogue, Psylockes, Cannonball, Wolverine and etc...
Omega
Powers can affect the entire world. Can destory huge areas and kill large populations. Magneto, Professor X, Storm & Jean Grey/Phoenix and possibly Iceman fall into this category.
